Download App via itunes messed up order applications and files

My wife has this a particular app (a bird book) that it has to download via iTunes (too large to update wireless)

When she did this morning it completely erased his files and order of its applications on its iPad 1.

It is now spending this otherwise fine Saturday morning fixing up his iPad.

No idea why it is past and any easy solution?
